It seems when temporarily enchanted, bolts and arrows still do not penetrate DR on were rats when fired from nonmagical weapons. Is it supposed to work this way?

No, you're correct. They don't seem to actually do more damage, other than the elemental bonus from flame weapon or darkfire. I'll be looking into this closer as it regards the ammunition buffing.
