I have a character who I've deliberately taken classes with that result in him getting a 20% xp penalty.
It seems the 20% penalty rounds down, because everything normally worth 2 xp (which is the minimum amount of xp I've ever gotten with a character) is now worth 1 xp. This includes monsters, fishing and foraging.
My question is this: Is this a bug or should 2 xp be the minimum xp for any class combination?

Multiclass penalties have to round down and are applied after the reward. There's just no way to give you 1.6xp instead, so the game rounds it down to 1xp.

Any chance you could set a minimum of 2 xp, no matter how the game rounds the xp?

Any chance you could set a minimum of 2 xp, no matter how the game rounds the xp? Nope. Multiclassing penealties are applied after any reward by the game engine. 2xp is our minimum already. Your penalty just causes the game engine to round that down constantly.
